Bad fuel pump relay?

For starters I have a 03 yzf600r. Has full new ignition system including ecu. New stator, rectifier, battery and NEW FUEL PUMP. the issue I'm having with the bike is once it gets up to temp at stop lights and such (100c°) the fuel pump starts pumping very fast, like it has no fuel and the bike begins to run poorly like it's running out of gas. Forgot to mention I have a very clean tank, brand new fuel lines and aftermarket inline filter, and cleaned and synced carbs. I'm stumped. Sometimes it gets so bad the bike will die from lack of gas. Sometimes it works perfectly and you can hear and feel with your hand the pump clicking every few seconds like it should and the bike will run proper. Even with the gas cap open I can re create the problem. Bike will run perfect until out of gas if you use an IV bag type set up and run gas straight to the carbs from a tank off and higher than the bike. Any ideas? Thanks a lot. Im new here.

If you hear the pump running faster that should rule out the pump relay. Sounds like the fuel is not getting into or out of the pump.
Assuming you've removed the factory filter, one thing you did not mention is the petcock.

I have not removed the petcock filter because I've inspected it and it is perfectly clean, I did remove the factory inline filter and replaced with another in line filter. A screen type not cloth type. With the fuel line removed from the pump and the cap on the tank open or closed it dumps fuel out of the line like it should so fuel to the pump is not an issue.

Do you have the old fuel pump you could swap to see if your new one is faulty?
